I don't really understand for fluxbox, but in fvwm there is a modifier key which sends the message "hey, wake up, something is going to happen."  This might be what happens in your situation.

For instance, I'm in Emacs and press CTRL and Emacs and fvwm know that something is going to happen.

If I press the key with the funny little flag on it while holding the CTRL key, a fvwm menu pops up.

If I hold the CTRL key and press x, Emacs knows it has something to do.

If I press CTRL and the flag key simultaneously, nothing happens.

If I hold the flag key and then press CTRL nothing happens as that order isn't mapped.

I think that's because the flag key can be used as a modifier so the key press order as well as the combination is important.
