Sean,

FreeBSD runs all Linux programs, most of them better then Linux itself but some of them are really written for
Linux and do not behave nicely on FreeBSD ( Flush is one example)
Your Linux compatibility layer is ON by default including Linux wrappers but
you should use only PORTS of pkg_add utility to add applications.

Installing from ports you actually compile programs for your specific computer which make them faster.
pkg_add downloads binary packages. Advantage is shorter download time.
In both cases or dependencies are automatically solved.
